Thank you for your quick reply. Tested OK using Vault 4x GUI. I am going to tell the Developers about this "Auto-commit after each operation" option. Some of them will probably like it.

One of our client uses Visual SourceSafe 6.0d which was released at the same time as Visual Studio 6 (released in 1998). We are using Vault Server 4.13, is there any way we could use Vault Client 4.13 to check in/out code against a VSS Server 6.0d?

It's possible that this project type does something unusual, and that's why you're seeing this behavior. We'll investigate. Excluding a file from a project should not delete it from Vault. Deleting a file, on the other hand, should. Please ignore, issue solve. It's just because of the confusing GUI...
