Hello,
Vault supports checking in files with names that begin with a "." so there may be something else going on. Do you want the .log files checked in? I believe those are files within Eclipse that don't necessarily belong in source control. If you'd like for us to troubleshoot this a bit more ...

To disable email notifications you will need to invoke the Vault Admin Tool. Under the Admin tab, select Vault Plugins. Within this dialog you should see some server URL's and you will want to look for the ones that specify VaultNotifyService, select Modify and disable this option.

The errors in your server log in regards to Vault Notify Service is for the email notification feature of Vault. If you aren't using this feature, disable it from the Vault Admin tool and the errors should go away.

1) The Vault Server cannot write to or read from its temporary file location.

The protocol not supported usually means there is a version mismatch between a Vault connection's supported protocol vs. the Vault Server.
