Check your pending change set to see if any of the transactions are there. If so, undo them.

If there's nothing there, I'd suggest deleting the client-side cache, as it may be out of sync with the database. Close any open clients first.

By default, Vault tries to diff the client's cached tree with the current tree when you log in. Sometimes it's faster to just get a new tree from the database. Yes, both the Pending Changes and Open Files filter worked for me. I tried the filters with both the Enhanced and Classic Vault integration clients.

See the screen shots with and without the filter.

Have you tried using it? Does the filter work for you?

Once you've refreshed Source Control, are files checked out automatically again until Visual Studio is left open overnight?

Or does automatic checkout never work properly?

Users can't be deleted because they may have source control history associated with their account. However you can make a user inactive, which frees up their license.
