As a test, if you use SourceSafe as your source control provider instead of SourceOffSite, then does Visual Studio give you the option of adding your cobol project to source control?

You're correct in that SOS doesn't support integration of a single solution with projects on different servers or databases. We'll have to add that as a feature request. I'm not even completely sure that the Microsoft integration APIs would support it.

It sounds like you must still have VSS specific info in your solution and project files. See the following article and the reply I posted to it. It sounds very similiar to your issue.

Import key files (*.iky) are named according to the user's name (for delivery purposes), but once the SOS Client has imported the *.iky, the *.key file is named according to the Server name. Earlier you asked about mapped drives. Since they are dependent upon the user logged into the machine, could you try using a UNC path instead? Configure your databases as UNC paths and then restart the SOS Server and see if that does make a difference.
