Try updating the IIS timout to a larger value and see if that has any effect. You might try it on the VaultService virtual directory properties as well.

I updated the IIS setting on the Web Site to 7200 seconds. I couldn't find a setting in IIS for timeout on the VaultService virtual directory...

I'd like to see a copy of your Vault server log in debug mode (Admin Tool->Server Options->Logging). The next time you get a connection error, send a copy of the sgvault.log file to linda at SourceGear.com.

Does the connection problem happen to all users at the same time, or to different users at different times? When this happens, does a user have to log in again, or can they cancel the operation and continue?

Are users going through a firewall or proxy?

One way to bypass network issues is to use a client on the Vault Server itself, and type "localhost" (no quotes) instead of the servername. If you try this, does the client get disconnected?
