Source Code Generators and Fortress

I'm using LLBLGen Pro v2.6 and Fortress v1.3. What is the best way to configure for this configuration and what process should be used? The system labels files as renegade occassionally when regenerating the LLBLGen code and I'm thinking some of the other problems I'm having are caused when LLBLGen regens and overwrites the Scc section of the project file. I didn't see anything in the help file that covered this topic.

I've only run across one other case similar to this and that was with Robohelp. Switching to using CVS mode should help with that. Then checkouts won't be required and any changes to files just automatically get listed as edited.
